Newborn Chao:
You can change their type and make them look naturally different (not as with animals).
Use chaos drives. I recommend you feed chao lots to speed up primary evolution process (Chao evolve twice).
Firstly, feed Chao garden fruit or anything for half an hour. Save, then go to a shooter stage and obtain one type of Chaos drive. You can hold up to 10.
Give them to chao, and watch it change. It still looks cute.

After time it will evolve when a bubble covers it.

Now Second evolution begins.
You need to spend 3 hours feeding it to make it change faster, once again. The adult chao, in the same way as a newborn, can be given animals or drives to change its appearance once more.

I'll give an example of this:

Newborn Chao-feeding 30 minutes/more-speed type-evolution=
Green Sonic Chao

Then with your Green Sonic Chao:
Feeding (No animals required) 3 hours- Chao has evolved and changed from green to a mild blue-speed type=
Perfect Blue Sonic Chao
