I think it happens if you just stand there and let your chao beg for attention, too. It's neglect. Make sure to stay in the water if you want to be in there for a long time. If that's not it, then either you're lying, or somebody else beat on your chao.

Oh, and there is a reset button. :(

Pet your Chao lots, and to test if it likes you. Whistle to it

...press Y, then B to whistle to it. If you've pet it lots, Chao comes running to you. That means it likes you, thus it will reincarnate and not die when the time comes

Are you playing Sonic adventure 2 on DC? OR SONIC ADVENTURE 2:BATTLE? Because

If you have the Dreamcast SA2- Chao in Sonic Adventure 2 must have levelled up pretty much and it must like you in order to prevent death, whereas in Gamecube, you can simply make Chao like you.
