I'm sure this has been discussed a billion times already, but I know plenty of ways to temporarily destroy Omochao!

i.e., in Pumpkin Hill, if you stand in front of the switch (near the edge facing the train tracks below) on train station mountain, pick up Omochao, hit the switch, then jump down to the straight train tracks on the circular platform below, walk straight along the train tracks toward the switch, hit the switch, then throw Omochao on the tracks, and he'll keep getting crushed (right when he's getting ready to heal, the train backs up and runs over him again!).

There's also that one in Tails's stage in space. (the re-appearing out-of-no-where Omochao). And a mine shaft in Aquatic mine.

One of the biggest questions that I'm sure that everyone has is, why don't all the Omochao just destroy Dr. Eggman! If they can be used against major bosses, then why not him?

Yes, he can destroy his robots by simply fling into them(I've seen it done) and I'm sure he can do the same to Eggman...
